I have a 1997 SeaRay deck boat with a 5.7 L Mercruiser engine. The last two times that I have filled up with gas (at two separate marinas), the engine has run very rough and put out a lot of black smoke for about 10 or 15 minutes. Other than that it has run fine. Is this likely a problem with ethanol in the gas absorbing water? If so, will it hurt the engine to run it until it gets through the bad stuff?

Got a carb clean the filter in the fitting that enters the carb. Any other filters clean or change.
I pumped all the fuel out of my onboard fuel tank when i got it.
You can do one of 2 things, pump the water out of the bottom, or all the fuel out and here is how.
If you just wish to pump just the water out of the bottom of the fuel, you will need to purchase a cheap electric fuel pump from any auto store dc powered. You will also need about 15 foot of cheap fuel hose from the auto store and clamps to fit the fuel pump.
Install the hose on the fuel pump both ends and cut about five feet on the sucking side of the pump just look for the arrow on the pump.
Remove the fuel pickup tube it's the one where the fuel hose hooks to the tank a 90 degree angel fitting, it's a anti-siphon valve. Unscrew it.
Crank the bow of the boat all the way up, and stick the hose connected to the electric fuel pump 5 feet into the bottom and back of the tank.
Into a clear container pump the water out till you see clean fresh fuel and stop the pump.
Or into a large container pump all the fuel out.
Now check the valve by blowing thru it, check the screen thats its clear.
Install the valve and pickup tube your done.
Question do you have a fuel water separator on the boat, good to have.

You should have a water separating filter. You can replace it and carefully pour the contents of the old one in a clear container. Wait for it to settle and you will see a water line if there is any water in it. After that you may have to look elsewhere. Black smoke is usually fuel or carb related. Check for a sticking choke. Also check for a leak in the carb by covering the intake with a rag (not paper towel). If the engine continues to run, you have internal carb leaks and it should be checked out.

I'm with Stephen. Sounds like a choke adjustment is needed. Certainly a good idea to change the filters and check for water if not done recently.

I don't think it's an ethanol problem. Do you have a hard run to the marina, and then a quick shut down? If so, could be heat soak, and then it corrects itself after 10-15 minutes of getting cooler fuel.

I don't think it's heat soak - one time it was just after being started for the first time in a week, and the other time it was after 5 minutes or so of idling through a no-wake zone. I asked one of the marinas about ethanol and they claim their gas is ethanol-free, so that matches what you guys think. I'll check for water anyway, though. I'm betting on choke at this point.
