I have a 2000 Signature 260 and I have this aluminum pole (the same exact style as the one that holds up the cabin table) that is only about 12" long and I have no idea what it is supposed to be used for!

I do not have the optional cockpit table or cockpit lounge. I have no other pole receptacle other than the cabin table mount in the cabin floor.

Any ideas? Was this just tossed in by mistake?

Tossed in by mistake. The shorter pole is to support the table level with the seat to make a large sitting/laying area.

Two short poles for the lounge, two longer ones for when the table is needed. The lounge is something we use and enjoy quite frequently. Sometimes we sleep on it under the stars. Consider the pad and table - can't be too expensive.
