I have a 5kw kohler geny and for some reason it toke on water into the cylinders when it was not running. I cleared the water and got it running but it runs rough. Any ideas how the water gets in and why it runs rough

change the plugs

water can get in if you crank a lot without starting or from a scoop inlet being added to the hull inlet.

Generally for water in any cylinders, pull the plugs, close off raw water inlet and turn over engine to dry out cylinders. squirt a little 2 cycle oil or marvel mystery oil to lube the rings and cylinder walls. clean or better, replace the plugs like Brucie said. Don't forget to turn water back on.
