Mercury SmartCraft affecting Ignition Sequence?

I recently had SmartCraft installed on my 2002 Cruisers 3470 Express with Mercruiser Horizon engines (specifically designed for Smartcraft but it wasn't factory installed.) The ignition switches no longer operate independently.

Both start independently (although the alarm check only sounds on the initial start) but they both TURN OFF only with the ignition that was started first (ie, I start the port engine and hear the alarm check. I then start the starboard engine but hear no alarm check. I turn the starboard ignition to off but the engine continues running until I turn the port ignition to off and just the opposite if I start the starboard engine first.)

A mechanic suggested it was because of the SmartCraft. I doubt that.

Could it be that the batteries were installed incorrectly or something else happened between winterization and spring commissioning? It just doesn't make sense that this is a "feature" of the SmartCraft digital display.

(Incidentally, the SmartCraft fuel monitoring system does not work and I wonder if this is a related issue. While underway, it shows that the tanks are full and not using ANY gas - wouldn't that be nice!!!)
