Misfire when hot 5.0 Mercruiser

Thanks for your help with my other problems they are all fixed now. I have just got my bayliner in the water for the first time since I bought it and I am now having a problem when it has been running for 20 minutes or so. The first thing I noticed is a coughing from the engine when it is on the plane and then power loss. Once it is off the plane it doesn't like to idle and won't provide enough power to move the boat at more than a couple of knots. Anything more than a tiny bit of throttle under load causes it to sputter and stall. I initially thought it might be a carb problem (main jets blocked) but have cleaned it thoroughly and can see plenty of fuel going down the venturi's with no load throttle.

If I anchor up for 10 mins then it works fine again for a few minutes. Could it be the ignition coil breaking down when hot? Any ideas would be appreciated. It has a thunderbolt IV ignition and a Rochester 4 barrel carb.
