Two shops I am considering to make a new top for my boat. One uses the old top as a pattern. The other (more expensive) make a new pattern and then makes the top. Current top has shrunk a bit as the snaps won't reach where then need to go. And current top is 12 years old.

I assume making a new pattern is better but is it worth the extra cost?

All depends upon whether you pay upfront or when completed. The final product is what should be of major concern.
 
As long as the account for the shrinkage and put the snaps in on the boat, the pattern will be fine. I had an old drop curtain and side windows restiched and eisenglass replaced. It was fine, except a couple of snaps and zippers out of place. They fixed it in a couple of hours.
