We had to take off the liner on the starboard side of the berth - it had gotten wet at some point and couldn't be saved. Now that it's off we're considering what we're going to do. Can we just paint it - or does it need to be some kind of fabric liner for some reason?

You could paint it, but I don't think it'll look very nice. I'm assuming this is a padded cloth that is glued to the hull...if so, it actually hides some imperfections in the layup process. I recommend getting a new padded material and glue it back on. The padding is typically 1/8" to 1/4" thick, and material can be anything from a woven cloth to a "fuzzy" hull carpet.
 
Before you replace it, you need to find out why it got wet to prevent future problems.
 
Can you take a picture of the problem area and post it so we can give you better advice???
 
I'll take some pictures this weekend, but basically it's just fiberglass now as we've ripped down all of the liner.
 
Ok, time to update this post too - we basically decided to just redo the headliner. The admiral (the Martha Stewart of boat decorating) found a headliner she likes so we're good to go.
