two batteries one isolater and switch

i was looking at arco web site and they said isolater transformer cant be used with one wire alternator. i have had my boat hooked up with one for 19 years with one bank of charger going to central terminal as well as alt lead to charge both banks of batteries when battery switch is either position. i am sure that would been from instruction sheet from isolater(guest) which i no longer have . I tried guest web site but i cuold not find any manuel. So how do people hook up two batteries to charge both without having to change battery switch with charger and alternator on one wire alternator on a crusader 454
